Ghost Recon advanced warfighter
Rainbow six (at least vegas)
Project Eden
Hired Guns (hot seat coop anyway)
Titan Quest? Diablo?
There's plenty of coop games out there. For plenty of different genres. Even most RTS games can be cooped if you ally with each other and have ally victory conditions set.
Shooters? Plenty.
Turn based strategy? See RTS games.
Haven't tried it, but didn't Two worlds offer multiplayer which was basically coop? (though granted it's more of a direct control version of Diablo than an RPG)
There's loads and loads of games with coop out there. Any particular genre you're looking for?
Baldurs Gate
I only tried Baldurs gate on coop, and it kinda turned me off the game. Mainly because the guy I played with had beaten the game a few times, and as such he wanted to go around off track and search through stuff and such. It took us an hour to get to the friendly arms inn (I think it was, first inn/tavern you run into in the game I think)

System Shock 2 coop was fun as hell.

Until my buddy took all the ammo in the level, the prick.

Yeah, that's a bit of a risk. I'm playing the game co-op with my girlfriend, and I'm trying to let her make most of the decisions, with me just giving tips and suggestions. Luckily she has turned out to be even more of a completionist than me, so we're happily clearing all areas of fog of war (though that term isn't really appropriate here) ^ ^

Anyway, it's great fun, but I wouldn't suggest playing it when you're not in the same room, and only play it with someone you can often and easily play with, given the slow pacing and the length of the game.

If you'd like to play something similar but with a more accessible co-op experience, Icewind Dale 1 or 2 might work better.
Baldur's gate is fun to do coop, however if you have more than 2 players (especial if you are running with at least one person over the net) you can get into the situation that the non-host players will not be able to see each other and fights will be very confusing with enemies seeming to die at random.

Doom 1/2 were always a personal favourite back in the day for coop as well as diablo 2 (many weeks were lost to 2 player treasure hunting)

and total annihilation is a great MP in the classic rts style (runs over the net with simple port forwarding)

swat 4 is another good one, but if you die your dead so you can get knocked out at the start of the mission and have to watch (but that can still be fun playing as the radio back up giving advice to the remaining team)

For the most fun without having to mess around with set ups and port forwarding for PC
gaming I would say the left for dead series, just some good wholesome zombie killing (the realsic mode on L$D2 makes it much more of a team game.
