Smannesman: Some kind of KVM setup or were you running a virtual machine with Linux on the secondary monitor?
Depending on the script I can definitely see having a VM running having an impact.
Unless you have some kind of monster rig of course.
Its VMware, i have an 8core 4ghz with 16GB RAM i give it 4 cores and 4GB dedicated plus GPU passthrough to a dedicated 660

Tpiom: For a moment there I thought you were using XP, with taskbar looking very much like XP's.
Because of the progressbar in taskbar so configured. XP in terms of the interface liked me it better than Win7 and later OS versions developed by MS.
