No.

Save game's compatible, so far I'm aware of.

Steam's workshop isn't compatible with GOG's, though.

depends on what you mean. You won't get steam keys here, so no trading cards, achievements etc on steam. But of course you can do this manually adding game at steam if you just want to keep track of everything in one location.
