I'd like to see Origin's Bioforge here. It was a pretty fantastic game, with great story -a bit clumsy controls though. It also needed a sequel but never got one.

Second, the original version for LOOM . If you played both the CD talkie edition and the original you would know that the original had different dialogues and some characters and closeups were removed/altered. Also the animation in the CD-Talkie suck big time. unfortunately, as far as I know, the original version exists only in EGA for PC, and in VGA from FMTowns.

Another great game: Blade Runner. The creators captured the film's feeling exceptionally well, and the game made good use of its mechanic of altering the story based on the players decisions. It also had multiple endings.

I'd also like to see here the "Demolition Racer" for PC. It was really fun to play that game. I have the full version somewhere in my old house, but I don't know if it will work on Windows 7 or XP any more.

I'd love the original 1999 Aliens versus Predator - if GOG had it I'd buy 3 copies and wallow in sweet nostalgia of the multi-player co-op mode with two of my brothers.

EDIT: I'm an idiot - there's a version of this on Steam; how I missed it I don't know.

X-Com series. The tactical games anyway; I don't think anyone particularly liked Interceptor or especially Enforcer.

Also, Dungeon Hack is a neat D&D graphical Roguelike from way back. I never did get very far but it's a fun game.
Lucasarts legendary adventure games (Grim Fandango, Indiana Jones and Fate of Atlantis, The Dig, LOOM, Monkey Island...), X-com series, Amberstar and Albion, Dungeon Keeper, Mechwarrior series, Legacy of Kain series, Metal Gear Solid, Final Fantasy 7 & 8, Blade Runner, Dreamfall, System Shock series... and from newer ones... I would go for "King Kong game" (if for nothing else that it is from Michel Ancel)...

X-Com series are a must have.
Alpha Centauri is the main one that comes to mind. I'd also love to see Pharaoh and its add-on (the Sierra city building game).

Anachronox - a 3rd-person, turn-based RPG. Just found out that the main designer of Planescape Torment said if he'd played it before he made Torment, he'd have put a load of stuff from it into the game - inspiration wise, rather than copy-pasting, of course.
