I picked up the two DLCs over xmas and got the GOTY version added to my library, I just wanted to know when its installed will it automatically see I have save data from the vanilla version or will I have to start all over again?

It's the very same game. The only difference is the all-in-one installer. You don't even need to install GOTY if you already have the vanilla and all DLCs installed.
