I would like some sort of science fiction RPG set in the Honor Harrington Universe. I really wish that MMO hadn't gone bottom's up.
I would be interested in a more atypical setting besides space as well. A Dr. Who style dimension/time travel where every world is unique and DLC style updates continue to add new experiences.

I've never watched Dr. Who, although I am aware of the concept...sounds pretty cool.

What about a Sliders style game? Travel between Earths, each one just a little different from ours?

Spiderman already did that.

Tulivu: SciFi is the ultimate sandbox setting as there is no limit. Off topic but I have heard a lot about Firefly and haven't seen it yet. Thank God for netflix.
Watch the whole season right now. Do it! And then watch Serenity. You'll thank yourself for taking the time to later. :)

nondeplumage: An open ended question, really.
Mass Effect + KOTOR + Planescape Torment + Homeworld + Mega Man X = Perfect Sci-Fi

Dialogue of Mass Effect, plot of KOTOR, characters and choices of Planescape Torment, ambience, music, and spaceness of Homeworld, combat and levels of Mega Man X.

Plus all the voiceovers from Mass Effect, KOTOR, Planescape Torment, and Homeworld and we've got ourselves a winner.

I'm sorry but I played each of those games concurrently and found the story to be incoherent.

You left out an adjective. Spider-Man already did that AWESOMELY. Shattered Dimensions is easily one of my favorite, if not the favorite, Spider-Man games ever, and I have almost all of the good ones (PS2 and later era)
I want more full-blown sci-fi where there are tons of different planets to explore and aliens to meet. Not just humans in space like Killzone.
One thing I wouldn't necessarily want in a sci-fi sandboxed 4x TBS RPG are Aliens. I wouldn't mind them if there was a well crafted story explaining how humans and aliens have come to be able to interact. But that doesn't work for a first contact scenario. It's tough for me to immerse in the whole "humans meet aliens and immediately have a chat" scenario. Now I believe the odds are high that alien intelligences do exist. It's just that being able to relate with them will be a monumental, if not impossible task. Some sci-fi authors have done a great job crafting "first contact" stories. Hollywood not so much. I don't think a video game could do any better with it.

EDIT: Though I suppose it could work if at first contact you couldn't talk to them (no diplomacy). Once you've met a specific race, then you can learn a specific technology which allows a basic meet and greet (with that race only). Then other techs for deeper understanding (more diplomacy options). In the mean time you stand the risk of hostile actions. I suppose I could suspend my disbelieve on other things... like an entity which absorbs its nutrients through its environment having enough in common with a carnivore to be able to relate in some way.

Really? I hadn't actually played it. Firefly and SM:SD, I definitely get more from the community than I contribute (inane comments, poor arguments, not so laughable attempts at humor, etc).
Spider-Man and Star Wars. Two IP's where the people who make the games should replace those that make the movies (I'm only bashing Episode 1-3 and Spidy 3)
less people.

space is big, how come every planet ends up with a Sci-Fi version of New York dumped on it?

take a look at Enemy Mine for an example of a good Sci-Fi story with less people.
I would want everything that was not in Mass Effect and I would not want everything that was in ME
